Good question - we are actually working on making some kind of "presets" mechanism... We have not compile dour list yet though, but I would think this would work rather well:
Output format: mp4
Video size: 1280x720
Video mode: h264
Video bitrate: highest qualityAudio Mode: aac
Audio bitrate: Medium qualityNow, I don't have an iPad to test with (Santa? Pleeeeeeease?) So let me know if that works or not... Or if others have found the secret recipe, please share!

I would recommend at least High Quality audio (192 kbps) b/c so many things are around 160kpbs these days, why clip the smallest part of the file at all since audio is half the experience? Also, I think you guys should make a 160kbps mode available yeah? or does it automatically just choose something nearby (it seems that most of my converts are coming out with it at around 150kbps or so...

Thank you for the suggestion... The problem with presets is that they won't satisfy everyone. Adding modes and codecs is always a tough decision: we want to keep things simple as much as possible, all the while offering the right options for the majority of people.
So one of the feature we hope to add down the road, for advanced users, would be to allow you guys to pass any paramter to the underlying ffmpeg application, allowing you to define your own presets with your own settings at any value... So that is on the roadmap - please bear with us.
