It can be done, yes, although, the sort will be on the flag's *name* (or title), since a color sort would be a bit hard to do... (Is pink "bigger" or "smaller" than green? Kermit the frog might have a clear idea on that - or be told what to think by a certain pink lobbyist, but for most users, it wouldn't make sense)
In most cases, this will work well, but in some cases, especially if you've been using Flagit! for a while and might have used identical (or near identical) colors for different flag titles, the sort result might look weird... So beware of this.
Anyway, to sort on the flag, just click on the flag column header in your list - just like you would do to sort on any other column in Mail.

Thanks Jean. So to be sure I'm understanding, if I assign the name Rat to Red, Bear to Blue, and Yak to Yellow, and then click the flag column, the results will appear Blue then Red then Yellow?

Right - or vice-versa: I don't remember if the first click is in ascending order or descending order. But clicking the column header again would invert the sort order, so within one or two clicks, you should get them sorted like you said.

okay last question -- if I want to use FlagIt on both a home laptop and office desktop, will FlagIt designations appear on both (especially given that I have an IMAP account)?

In theory, yes. However, not all IMAP servers are created equal, and some refuse to honour custom header fields. So your mileage may vary - you will have to try it out and see if it will work with your particular IMAP setup.
